چکیده

The Protein Interaction Network Analysis (PINA) platform is a comprehensive web resource, which includes a database of unified protein-protein interaction data integrated from six manually curated public databases, and a set of built-in tools for network construction, filtering, analysis and visualization. The second version of PINA enhances its utility for studies of protein interactions at a network level, by including multiple collections of interaction modules identified by different clustering approaches from the whole network of protein interactions ('interactome') for six model organisms. All identified modules are fully annotated by enriched Gene Ontology terms, KEGG pathways, Pfam domains and the chemical and genetic perturbations collection from MSigDB. Moreover, a new tool is provided for module enrichment analysis in addition to simple query function. The interactome data are also available on the web site for further bioinformatics analysis. PINA is freely accessible at http://cbg.garvan.unsw.edu.au/pina/.

AIM: a comprehensive Arabidopsis interactome module database and related interologs in plants

Systems biology analysis of protein modules is important for understanding the functional relationships between proteins in the interactome. Here, we present a comprehensive database named AIM for Arabidopsis (Arabidopsis thaliana) interactome modules. The database contains almost 250,000 modules that were generated using multiple analysis methods and integration of microarray expression data. ...

Finding functional modules in protein- protein interaction networks

Protein-protein interaction networks at the whole cell level have been established. The protein interaction networks data usually describe thousands of interactions among thousands of proteins and require specialized computer applications to analyze. What is more, single high throughput experiments are highly unreliable. Basic theoretical concepts for the description of biological networks will...

GEAMAS V2.0: An Object Oriented Platform for Complex Systems Simulations

This paper presents the object oriented design and implementation of GEAMAS V2.0, a toolkit for virtual simulations of complex systems. GEAMAS V2.0 is structured in three modules: the Kernel, the Generation Environment and the Simulation Environment. The Kernel implements an object model for agents and provides generic classes. The Generation Environment allows the graphical design of applicati...

Identification of the Proliferation/Differentiation Switch in the Cellular Network of Multicellular Organisms

The protein-protein interaction networks, or interactome networks, have been shown to have dynamic modular structures, yet the functional connections between and among the modules are less well understood. Here, using a new pipeline to integrate the interactome and the transcriptome, we identified a pair of transcriptionally anticorrelated modules, each consisting of hundreds of genes in multic...

Yeast Protein Interactome topology provides framework for coordinated-functionality

The architecture of the network of protein-protein physical interactions in Saccharomyces cerevisiae is exposed through the combination of two complementary theoretical network measures, betweenness centrality and 'Q-modularity'. The yeast interactome is characterized by well-defined topological modules connected via a small number of inter-module protein interactions. Should such topological i...
